So after trying the felt pet using felt for the facial features and then trying with fabric paint for the facial features, Erin and I have decided that the fabric paint is much easier AND it looks better!

Start with an enlarged naked version of your pet again. Here is naked Luna. ;-)
Print it out and pin it (or staple it because it works so much better) to the felt.
Carefully cut the shape of your pet out of the felt.
Next cut out the facial features so you have the shapes of the eyes, nose, mouth, eyebrows, etc...
Save the whole paper version of the body so you can line up the facial features with the felt version of your pet. You can just match up the eyes, nose, and mouth to where they were cut out of the paper.
Trace the facial features onto your pet. I wouldn't use a marker because the color can bleed when you go to use paint. We had not problems with a ballpoint pen. (Yes, it does look weird at first!)
Paint your facial featured the desired colors. Take your time. The whole process was very fun and relaxing for us!
Using a paint brush or the tip of the fabric paint bottle works. Do what ever works best for you.
Let the paint dry and you are left with overwhelming cute-ness!
The fun is not done until you've designed your own clothes!!! Since these are the ones that we sent to Selena, we went ahead and glued the clothes and painted the shoes on. Alice and Luna are on their way to Selena's right now!!
